I store most of my version 7 notebooks in Dropbox and back them up (via Tools>Options) to an NAS drive. No problem.

However, I have one notebook that is stored locally but it backs up to the same directory as the original and not the designated backup location. The same thing happens on a second computer. I can move them manually but is this operating as intended?

I just answered my own question. In the manual but missed it the first time I looked. Yep, operating as intended
